This'll mean that the ton of BOE vendor or item drop Flying pets can be useful when you convert them to Rare.

If you are a serious rare pet collector, don't use the stones on your caught pets until you've upgraded all these first. They can not be upgraded in any other way.

Uprated Rhinaoloupe's comment, because it's really good. However, I'd like to trim the fat, so to speak, and tell you where you can get essentially the same pokemon (same model and moveset) where possible. Same colour if possible.

Ancona Chicken --> Szechuan Chicken from the farmstead in Kan-Lai Summit. Unfortunately, you'll have to wait a long time until a grey one spawns as a FIRST pokemon. They are common as secondaries all around Kan-Lai, but those will be colour-changers.
Blue, Yellow, Red, White Moths --> Forest Moth from Ashenvale, Darnassus, Teldrassil, Desolace, or Moonglade. It comes in all four colours (conveniently) or you can battle a L.5+ pokemon in any of those areas and catch it as a secondary, in which case it will be a colour-changer.
Cockatiel, Green Wing Macaw, Senegal --> Parrot from Ungoro Crater or Swamp of Sorrows. Same model and comes in similar colours. Model match for Miniwing, but Miniwing has a very unique, almost Owlesque moveset.
Hawk Owl, Great Horned Owl --> Crested Owl from Teldrassil or Brilliant Kaliri from collecting 125 unique pokemon. (No colour matches, unfortunately, though you will be able to get a serious colour upgrade when it comes out: The Snowy Owl, which has no screenshots but matches Hell-Hoot.)
Plump Turkey --> Highlands Turkey from Twilight Highlands.
Rustberg Gull --> Sandy Petrel from the Jade Forest in Pandaria.
White Tickbird Hatchling, Tickbird Hatchling --> Imperial Eagle Chick from Grizzly Hills in Northrend. Unfortunately, no colour match unless you lop the head off the one and sew it on the other. I'm sure they'll do that for you in Undercity, unless you've taken away all their Undercity Rats and left them with only Roach and Maggot as I have.
Tirisifal Batling --> Bat from Tirisifal Glades. (Yeah... it's a Bat from Tirisifal... But it's not a Tirisifal Bat. It has to have the special Argent Tournament label or it's just a knock-off.) (You can also catch one in Undercity or Eastern Plaguelands. Bats appear as alternates in Hyjal, too.)
Westfall Chicken --> Chicken from around the Human starting areas. Some in Howling Fjord, too... in guess where... the Ally areas. (Okay fellow Hordies, go ahead and waste your Stone here; I certainly understand after getting flagged and playerkilled in Redridge and Duskwood a few dozen times searching for a rare. I did get one though.) OR... Simply obtain a white Szechuan Chicken.

So... That said... Here are the "true" uniques, arranged in no particular order except the one my enormous ego demands is perfectly correct because I am an expert. Can't you tell by my accent (and correct spelling of the word colour)?

1st Place: Jade Crane Chick
2nd Place: Gilnean Raven
3rd Place: Miniwing
4th Place: Azure Crane Chick
5th Place: Blue, Gold Mini Jousters (though... they do carry the Baby Eagle moveset; just saying)
Honourable Mention: Tiny Flamefly

Edit: Jaebn is right. Moveset looks unique, actually.

Aside from the Sack of Pet Supplies, I can confirm you also have a small chance of receiving one at the end of a pet battle in the wild.

If you are going to use a flawless stone of any variety consider leveling the pet to 25 first. It will take the pet down to level 23 and you will get credit for hitting 25 both times on the level x number of pets to level 25 achievements.

To use this item you have to summon the pet you want to upgrade, target them and use it on them. Don't try to use it on pets while their in the pet journal like I did.

A new candidate for this stone should be 乌鸦. The reasons are simple. First, the pet is only available one week a month. Second, it is a secondary pet only (attached to the 暗月萤火虫). Third, since the glowfly ranges from 1-10 you can only have the chance to see a 乌鸦 on half of the fights to start with. Forth, the 乌鸦 shares secondary pet spawns with adder, rat, sea gull, roach, and more glowflies. I would say after about 8 hours of battles I estimate the rate at 1 in 12 times you will see a 乌鸦. Tack onto this the rate of rares to other (umcommon, common, poor). Happy hunting.

Update: So in my 16th hour of my second month I finally got my rare crow. Of course I add it to my team and fight the next 暗月萤火虫 I see out of anger that it took so long. Low and behold what should appear another rare 乌鸦.

Got one after doing the daily in Shadowmoon. Tough choice, but decided to use it on the Tiny Flamefly. I kinda wanted to use it for the Snowy Owl since getting a rare sucks but I'll wait.

I went with the Miniwing with my first one of these because you gain a flying pet with a dragonkin attack. Magic pets do extra damage to flying but dragonkin attacks do bonus damage to magic. The only other flying pet which can do dragonkin damage is the Pterrodax Hatching, but with the Predatory Strike ability, I like the chances of an upgraded Miniwing surviving an encounter with a magic pet better.

Just a note for everyone you can purchase these by trading someone your pet, having them use the stone on them and trading it back.

I'd add 黄色飞蛾 to the serious consideration list; if you have the strong breed that does 341 damage as a rare at 25 (much more than any other moth). The correct breed should have 13 damage as a level 1 uncommon, but I've had the breed change when I upgraded them very low so level it to 4 or so. I did this and now have a lethal Yellow Moth that does much more damage than any other moth, and that Moth Dust is deadly (especially when combined with Uncanny Luck from a Mr. WIggles)

After some research my list of possible pets to use it first was the following:
- Jade Crane Chick - for Jadeskin mostly
- Crow (P/S breed) - just to cut some time catching rare one
- Gilnean Raven - for combo of Call Darkness and Nocturnal Strike
- Miniwing - for Quills, Shriek and Nocturnal Strike
- Yellow Moth P/P breed - for, well, being an already quite OP moth with best stats possible.

The following is just my personal reasoning in case someone ends up here with the same dilemma.
Of all pets true unique ability is only Raven's Nevermore. And it has potential on some hard-hitting elites (especially beasts of fabble).
Crane's Jadeskin is a nice skill, but it's not all that unique - for example, Armadillo has a similar one (but it's a different class). A good option, but can't say it's a no-brainer.
Crow... well, somehow i doubt that getting another flawless stone would take less time then actually catching one. Plus of all skills it has only the blind combo worth it, and there are plenty of pets with one or another ability.
Miniwing is not really that unique and magic-hitting ability on flying pets is not that useful anyway.
And the moth... i'd really love to have yet another one, even harder hitting, but tbh they're good enough as is.

So all in all, my first stone goes to... Raven! ^^ Second would be the moth, probably. Then Crane. And if by then i still lack a crow and would even need it for some reason, probably i'll use it next. And sorry, Miniwing, but you suck.

Using the 无瑕飞行战斗石

1. Go to your pet journal then select and summon the pet you want to upgrade.
2. Target the pet you summoned in step 1.
3. Right click on the 无瑕飞行战斗石 in your inventory.
4. Don't panic - your pet still seems to be same quality and you suspect you wasted your stone - but....
5. Dismiss and summon again to see your shiny, rare quality (blue), lean, mean, fighting machine.

You CAN farm a specific type of Battle-Stone by battling pets of that same type. While you may occasionally receive some other type of stone, you definitely have a higher chance of receiving an aquatic stone by fighting aquatic pets, for example. I kept reading people say that the type of battle pet you fight has nothing to do with the type of Battle-Stone you receive, and that it's completely random. My experience had shown that not to be true, so I decided to do some testing and post my results in case anyone wanted to farm for a specific type of Battle-stone.

Battling Aquatic pets (which have 3 aquatic pets about 50% of the time, and 2 aquatic/1 flying about 50% of the time.) My results: 178 battles = 6 Aquatic stone, 1 Flying stone, 1 Humanoid stone

Battling Flying pets (which have 3 flying pets about 50% of the time, and 2 flying/1 aquatic about 50% of the time.) My results: 142 battles = 3 Flying stone, 1 Aquatic stone, 1 Critter stone, 1 Flawless Battle-Stone (which can be used on anything)

Battling Critter pets which usually have all Critters, and occasionally have a Beast in the group. My results: 96 battles = 3 Critter stone, 1 Beast stone

As you can see, it would appear that you can indeed farm a certain kind of stone. Just find an area where you want to level your lowbie pets that has the type of critters consistent with the stone you need the most of (usually Beast, Flying or Critter, since these types have the most pets that cannot be obtained above Uncommon quality.) Also, remember that if you've got one or two stones of a type you don't need, you can farm the additional one(s) to make 3, and then trade them in for a Marked Flawless Battle-Stone that can be used for any pet. If you're finding a lot of these, but want to upgrade a different-type pet, you can trade three of any family-specific battle stones to Audrey Burnhep (Stormwind 69.4, 25.1) or Varzok (Orgrimmar 52.5 59.3) for one Marked Flawless Battle-Stone.
