Samuel Williams is not belowdecks. Don't run around in the belly of the boat wondering where he is (though if you're here, you likely already have!) From the deck of the ship, go up the outside stairs to the little room at the rear of the boat.

To find Brother Halsey and Samuel Williams, get to the ship and follow the stairs to the mid deck.
There is the big mast you may orient to. There's an entrance to cabin left of wide stairs, both npcs you have to find are inside.

So location info is nice. But telling people not to freak out when Sam turns in to a big nasty with massive health would be helpful. Yes you do have to fight him, no you do not have to kill him. Take him down to a certain percentage and he turns back into himself. You didn't screw up the quest somehow when he turns all big nasty on you.

Brother Halsey is inside the Abyssal Melody ship, you have to kill Samuel Williams to save him.
You can find Samuel Williams inside the upper part of the ship.

This quest along with all the others on the ship currently having a rather annoying bug. When you use a AOE spell, Like a DK's Howling blast, it will affect and engage everything within range, regardless of what level below or above it is. Resulting in rather heavy pulls.

The room is above the deck. Second level from the top in the deck house. Look for purple rune on the wall. It is where you have to go. Climb up stairs, turn left, and you will see the rune.

Keep in mind that Samuel Williams will not spawn if you are stealthed. You must unstealth to trigger the encounter. I wandered around the rune room for like 5 minutes. Don't be like me.

I present The Growing Tempest quest chain. Part of Stormsong and Dance.

Quest Name:	Start and description	Finish
1. Voices Below	Brother Pike - Go on norts on Bridge and speak with him you will see animation. After that go to Tidecross is on north after bridge.	Brother Pike
2. Beneath the Veil	Brother Pike - You need to dispel the Writhing Grasps. Is 3 of them: Writhing Grasp, Writhing Grasp and Writhing Grasp. For that use Abyssal Beacon have big range. They are on north.	Brother Pike
3. A Bloody Mess	Brother Pike - You need to collect 20 Tideblood. Is two ways of get them they droping from Frothing Tideblood ( 1-2 drop in one ) or you can find them in Sealed Tideblood ( It contains 4-6 of them ). All on north.	Brother Pike
4. No Quarter	Taelia - Kill 8 Skeletal Sailors and 4 Tidesage Seacallers. Same like in previous quest all on north.	Taelia
5. From the Maw of Madness	Taelia - At first you need to found Samuel Williams. He is on ship on north on top level. When you will get there you will need to kill Brother Halsey after that take down Samuel Williams HP 15% and He will be saved.	Samuel Williams
6. Forbidden Rites	Brother Pike - Kill 15 K'thir and disrupt 6 rituals. All on ship. To stop rituals use Tidal Kris.	Brother Pike
7. Gathering Storm	Brother Pike - Place 4 Focusing Rod on the Abyssal Melody( on ship ).	Brother Pike
8. Storm's Vengeance	Brother Pike - Use extra action bar you need to be next to Brother Pike to destroy the Abyssal Melody. After finishing this quest you will reach part of Stormsong and Dance.	Brother Pike

Although Samuel Williams is not a tough battle, be careful about not going back to his location trying to find the right mobs for Forbidden Rites. If you aggro the respawnd Smith, he will chase you to Hell and back, off the boat, into the taxicab and onto the aircraft. It took three guys from the TSA to finally deal with him. I guess he needs a new Off switch.

As a Balance Druid, I couldn't figure out which one of my spells kept triggering the bug and pulling all the surrounding mobs. Even the non-aoe ones seemed to do it for some reason. So I just whittled him down with Solar Wraths.

It took a bit of time (and Horde randomly came in and killed me during the first time I tried this), but it was a safe option

Is there a bug that makes the ship invisible? I can see mobs walking around the ship in thin air (see screenshot) and when i try to step on the invisible boat i fall into the water.

EDIT: I re-logged and it appeared. I won't delete my post in case others have the same issue.

You can forget this as a solo mage. No matter what you you, you end up fighting 3-4 enemies because the floor doesnt block AOE spells.
