If you're Horde, the innkeeper @ Freewind Post in Thousand Needles sells these, so if you can get the clam meat and the eggs in the neutral auction house, fly there to pick up the cheese, and save yourself a ton of time.

The Cenarion Circle care package gained from Bashana Runetotem usually contains four Alterac Swiss. This is gained from completing the Morrowgrain quest in Un'Goro Crater and is repeatable as many times as you want. Might not be the most efficient way of getting them if you're doing so as part of the quest for achieving artisan level in cooking, as you would have to complete the Morrowgrain quest three times to get enough for it (and it can take a while) but you can always save them in your vault if you have not received the cooking quest at the time.

The new easy way to get Alterac Swiss is to enter the Caverns of Time in Tanaris, ride to the bottom, and purchase them from the Keepers of Time provisioner inside a little ruined house. It would be most convenient to pick them up when farming nearby turtles for clam meat.

Fantastic vendors are now in bottom deck of the Zeplin's, and guess what? They sell Alterac Swiss in sracks of 5. You can aslo repair item's and buy other food type's including; meat's, fish, fruit, cheese etc.

For all you evil cash-in people out there : Most people don't know that you can actually buy this from a vendor on the horde side meaning that you can stick a few stacks on the AH and see if anyone takes the bait. So far on my server I have sold about 5x20 for 60 gold a stack. Amazingly enough people buy this stuff.

For Alliance : The cheese shop in the trade district has this on sale.
For Horde : The inn in Silvermoon City sells this.

Always do research when in doubt.
